Update documentation re: defaults.yml, unnecessary setup tool

Since the arsnova.properties file has been replaced with defaults.yml/application.yml, the documentation should reflect these changes. The necessary arguments for eg. Jetty should be documented as well.

Similarly, the setup tool is no longer needed.
